  1. Double-click on the ZEN icon on the desktop to start the Zeiss ZEN Black software.



  2. A login window will pop-up. Select Start System to boot acquisition software (If you select Image Processing you will be able to analyse previously recorded data sets, but not to acquire any new data.).



    ZEN main screen upon start-up. In the top-left corner of ZEN you can navigate between the Locate, Acquisition, Processing and Maintain tabs. The Locate tab controls the microscope stand and allows you to set up the systems so you can find your specimen by looking down the eyepiece. In the Acquisition tab you can set the parameters for image acquisition such as the light path, z-stacks or time-series. The Processing tab provides basic and advanced tools for data analysis and the Maintain tab contains tools that help with the maintenance of the Zeiss ELYRA PS.1.Image RemovedImage Added

  3. Go to the Acquisition tab and in there to the Laser menu, turn on the lasers you need for experiment by selecting ON in the dropdown menu and allow them to warm up for min. 1 h for SIM or PALM imaging (available laser lines: 405, 488, 561 and 642 nm).



  4. When all required lasers have warmed up you are ready to put a specimen on the microscope!
